Enigma is hands down the best runeword in the game because it provides Teleport, making it the number one choice for any classes besides Sorceress. Enigma is usually put into an Armor with low Strength requirements.
The overall stat of the runeword is perfect, it provides everything that your character might need. The bonus to All Skills is highly soothed for almost every single builds. The increase in movement speed is a game changer when it comes to moving around on foot. The Strength bonus solves all your gearing problems. Maximum life and Damage Reduction is always nice to have. Harlequin Crest is often referred as Shako as this is the name of the original base item.
It provides massive life and mana bonuses, damage reduction and +2 to All Skills. It is also a very decent item when gearing for Magic Find as a socketed version of it can provide up to 75% bonus to Magic Find.
Harlequin Crest is one of the most valuable items during a season start as there is not much good helms in the game that are easy to obtain. Besides Druids and Barbarians, it is considered as one of the best helms for any class.

Heart of the Oak, usually named as HOTO is a runeword for Staves and Maces. It is mostly used in Flails because they are one-handed and have low stat requirements. Heart of the Oak is a caster weapon and is not used for actually hitting enemies.
The bonuses it provides makes them a very good choice for casters, thanks to +3 to All Stats, +40% to Cast Rate and Resistance bonuses.
Classes like Sorceresses, Hammerdins, Trap Assassins and Elemental Druids are the main users of this runeword.
Heart of the Oak is a fairly cheap runeword, the highest rune in it is Vex but a low resistance one can usually be bought for only a Vex Rune, however there are several ways to balance the missing All Resistance with other items or charms. A perfect roll doesn't make much difference in terms of the item price when it comes to trading.

Ist rune is one of the most valuable runes from the mid-level range, that can be socketed into items. It is much more common than high runes, their Magic Find stat makes them a very popular choice, especially when starting out.
Obtaining Ist rune can be targetted as Countess on Hell difficulty has the highest chance of dropping it. During the Hellforge quest - only on Hell difficulty - it can also be found with about 10% chance.
Two Mal Runes and a Normal Amethyst can be transmuted into Ist rune in the Horadric Cube.
Ist Rune is used for popular runewords such as Call to Arms, Chains of Honor, Exile and Infinity.

Stone of Jordan is a unique ring that is commonly used by casters because of the massive mana bonuses. This item can be used while leveling as it has a very friendly level requirement of 29.
The +1 to All Skills is useful for almost every single classes but it lacks additional useful stats, that's why it's usually a choice for casters.
The ring is also required to spawn Diablo Clone/Über Diablo, that drops the unique chard Annihilus. Diablo spawns after a certain amount of Stones of Jordan has been sold to vendors. It is also required for some Horadric Cube recipes.

Ber Rune is a "High Rune" that can be socketed into equipment. Though Ber Rune isn't the rarest ruing, it is still one of the most valuable runes as it is needed for the most popular runewords such as Enigma, Chains of Honor, Infinity, Beast and Last Wish.
It can be transmuted with the Horadric Cube by using two Sur Runes and one Flawless Amethyst. Two Ber Runes can be further transmuted to another highly popular rune, Jah, however it is not recommended as their value is about the same.
Ber Rune only drops in higher level zones on Hell difficulty (Act 3 and after).
